Help Synteny Blocks

The synteny viewer allows to visualize synteny blocks among different species. The synteny blocks included here were previously calculated by means of Blastp and MCScanX.

To retrieve synteny blocks first fill in the form with the genomes that you want to compare or introduce the synteny block id directly:

(A) Genome

Select one base genome.

(B) Chromosome/Scaffold

Select one chromosome of the selected genome.

(C) Choose (a) genome(s) for comparison

Select the genome or genomes that you want to compare with the previously selected.

(D) Choose Search Target

Choose one or more database from the list. You can choose either nucleotide or protein databases. These databases were previously created in the system.

(E) Enter a block ID.

IF you already know the id of the block you can input this in the text box without selecting values above.

(F) Search

After you set the search parameters click on this button to be readdressed to the circos chart of the synteny blocks when these were found.

(A) Genome(s) for Comparison Tabs

Each tab accounts for each genome that has synteny blocks with your choosen chromosome.

(B) Circos Chart

The circos chart is a graphical representation of the synteny blocks among the selected chromosome and the chromosomes of the target genome. Hover each line of the chart to see the block id and the position in the chromosomes. You can click on each block to go to the page of such block and retrieve the list of genes.

(C) Synteny Blocks List

This table show the list of the synteny blocks that are represented in the circos chart. Besides the position in the chromosomes, it includes score and e-value. The block id is a link to the page of the block where you can see the list of genes.

(A) General Information of the Block

Name of the organisms and position in the chromosomes.

(B) Chromosomes Chart

This is a representation of the block in the chromosomes of both organisms, the gray lines represent the homology between two genes. You can scroll, zoom in and zoom out with the mouse to adjust the chart.

This table lists all the genes that make part of the syntenic block as well as the e-value of the alignment for those homologous gnes.
